The Great Harwood athlete, who runs for Sale, has not been able to train properly due to a calf-achilles injury.
He would have been competing in the 1500 metres and, after finishing second on his full international debut in Glasgow last month, his chances of sealing a place on the plane to Australia looked good.
"It's a great disappointment as I felt that I had a reasonable chance of qualifying," admitted Matt, who is based at Loughborough University.
"I am currently being treated by Mark Buckingham, the British Olympic Team Physio.
"Now I am looking forward to regaining some fitness and possibly competing at the end of the season in some low key races."
Blackburn's Jason Lobo looks set to compete after overcoming a virus.
Lobo has been training in Germany and will be challenging for a place in the 800m.
