Newby missed an extra time penalty which would have won the match then had another saved in the shootout. It cost Bury £20,000 prize money and denied them the chance of a lucrative cup run.
"The financial implication are obviously serious," said chairman Terry Robinson. "I'm disappointed because of the money we've lost out on but I'm more disappointed for the supporters."
A miserable night was completed when Robbie The Bobby was sent off for a fourth time, this time for mimicking a linesman.
As for the match itself, it rarely felt as though Bury would win.
They fell behind to Dave Cameron's excellent strike just after the half hour. The Lincoln striker outpaced Danny Swailes and ran half the length of the pitch before slotting the ball past debutant keeper Glyn Garner.
The Shakers huffed and puffed but didn't look like scoring until out of the blue Harpal Singh produced a goal of the season contender. His searing 25-yard left foot rocket crashed in off the post, a goal that Rivaldo would have been happy with.
That came on 63 minutes and at last gave the home side hope.
Michael Nelson had a scuffed shot cleared off the line by Peter Gain and the match went into extra time.
On 107 minutes Cameron pulled down Swailes and Newby grabbed the ball. He hit his kick firmly to the keeper's right but Marriott pulled off a fine save.
It went to the dreaded penalties and all looked good when Garner did well to tip ex-Shaker Tony Battersby's kick onto the post. Paul Reid, impressive on his return to the team, tucked his kick away but then the home side missed three in a row.
Newby went for the other corner but was matched by Marriott again. Steve Redmond hit the post and George Clegg's was blocked. Garner saved Lee Thorpe's but he couldn't prevent Cameron tucking away the fifth and final penalty for a 3-2 win.
Preece was gutted. "We've only got ourselves to blame because it shouldn't even have gone to penalties," he reflected.
"If Jon (Newby) had tried to chip his penalty straight at the keeper and it had been saved I would be able to shout at him and have a go. But they were two good penalties and he was unlucky. Alan Shearer missed one last week. These things happen.
"A few of our players were carrying injuries. It made it difficult but I still felt we had enough to win."
